As the first major port in Japan to open its doors to overseas trade and cultural exchange, Nagasaki is well versed in dealing with those in travel and transit. How much does it cost to get there from Tokyo?

From Nagasaki Airport to Nagasaki Train Station, buses take ~45 mins - 1 hrs. Fare, 900 / 450 yen (adult / child).
There are no Shinkansen services all the way to Nagasaki.
The JR Tōkaidō Shinkansen and Sanyō Shinkansen have services between Tokyo (depart Tokyo Station) and Hakata (Fukuoka) ~ 5 hrs 10 mins . From there, the Kamome Limited Express train(Kagoshima Main Line and/or Nagasaki Main Line, both operated by JR Kyushu) goes on to Nagasaki, ~ 1 hrs 50 mins. Total journey time, ~ 7 hrs 20 mins.

Unreserved seat (24,600 yen) / Reserved seat (26,250 yen) / Green seat (34,440 yen)
To save a little money, consider the Platt Kodama (ぷらっとこだま). Run by JR Tokai Tours, this plan can save 2,000 yen on fares for the Kodama Shinkansen down to Shin-Osaka where you could then change to the Sakura or Mizuho Shinkansen for Hakata. Tickets available from JR Tokai Tours offices.
Just double your one-way fares when calculating for return journeys.
The Japan Rail Pass is valid for Hikari and Kodama trains as far as Shin-Osaka. Not Nozomi trains. It’s also valid for the Sakura Shinkansen to Hakata.
At the time of writing, we couldn’t find any direct bus services between Tokyo and Nagasaki. Instead, use services to Fukuoka (Hakata Bus Terminal) ~ 13 hrs (overnight), fares in the 9,000 - 14,000 yen range.
From Hakata Bus Terminal, a non-stop bus to Nagasaki Train Station takes around 2 hrs 30 mins, with fares from ~2,500 yen.
Both legs of this journey can be booked through @バスで (@Bus De), a useful resource for booking Kyushu bound/based highway buses. Reservations can be made online in English, Korean, Chinese, and, Taiwanese.
If you’re really on a tight budget and are up for a long slog, you might want to make use of the Seishun 18 Kippu which could see you travel as far as you can on local trains for as little as 2,370 yen. The trip from Tokyo to Nagasaki will need at least couple of days. Check out our earlier article about this ticket here.
If driving, expect to pay ~ 25,000 yen in highway tolls (source: NEXCO). The drive takes over 13 hrs. How much does it cost to rent a motor? NIPPON Rent-A-Car has ‘subcompact’ cars for around 8,000 - 9,000 yen, up to 24 hrs.
