The main one
There are two big Kinokuniya book stores in Shinjuku. This is the main one. It is North of Shinjuku Station, the other is South of it. I think it is also the headquarters of the giant chain book store. I really like the interior of this branch and the floor to ceiling doors which they pull back to make the shop front really open and approachable. They have a huge range of books, so much so the shop is spread out over multiple floors. I find the staff here particularly helpful.

Really helpful for English books/magazines
One of the things I miss most about my home country is being able to pop into an English language bookstore and just peruse the shelves. At Kinokuniya in Shinjuku I'm able to do just that -- they have quite an extensive range of English language books, magazines, even DVDs. It's helpful if you have kids who will have English as their first language, to keep up with their English comprehension. Plus, sometimes you just want to browse in person rather than buying online.
