Another gem in Ueno Park
You've gotta love Ueno Park for its high concentration of great museums, and the Tokyo Metropolitan Art Museum is a fabulous one to check out. As ToneToEdo mentioned the museum often has some high-profile exhibitions -- for instance, at the moment there's an exhibition focused on Impressionist paintings, with works from Monet and the like on display. World-class art for what I'd call reasonable admission fees -- this Impressionist exhibition is 2200 yen, whereas if I was in my home country a similar event would likely be double that price or more.

"Tobikan" for international and citizens' art
The low slung modernist building in which the museum is housed is a little like Dr. Who's Tardis - bigger on the inside than the outside. The dark tile exterior, landscaping, and plaza make the place feel cozy. You descend into the museum from the plaza to find a great gift shop backlit by windows looking on the park and galleries below. The museum does do high profile exhibitions of works by international artists and traveling shows from historical collections, but I like the museum for its local art and artists. The shows are highlight all the talent in the Tokyo area - painters, sculptors, performers, and calligraphers. International exhibitions are paid admission while prefecutral/Tokyo ones are free.
